2 TS Auto Image Measurement- Particle Installation Close Digital Micrograph Copy following files to \\Gatan\DigitalMicrograph\PlugIns (normally under C:\Program Files (x86)\ or C:\Program Files\) TEMScriptLicense.dll TS EasyMetro.gtk HREMMouse.bmp (freeware from HREMReserch Inc.) HREMMouse.gtk (freeware from HREMReserch Inc.) Restart Digital Micrograph Select TS Image Analysis under DM menu Windows Floating Windows TS Image Analysis palette should be visible. Select Pattern to initiate TS EasyMetro
3 Open images This is to open all images for measurements. Click Open Images button (1) near the top-right corner. A dialog will be popped up (2), which allows you to specify the directory containing all the images. After the path is chosen, a file name filter (3) is available allowing you to select some images to process. If the filter is empty, all images under the directory will be chosen
4 Load Front Image This is to select the font image for training and auto-measurement. This image will be used as the recipe for batch process. Click one image which can be used as a recipe. After the click, the image should stay front. Click Load Front Image (1) near the top-left corner of the dialog. If a sampleid has been assigned to this image, it will be shown up near the right side of the button. Following image training and measurements will be processed upon this image once the Load Front Image has been pressed. We can always select another image from here. 1
5 Set up the measurements Select all the measurements to the particles.
6 Step I: Recipe Image Training
7 1.1 Auto Edge Detect The Auto Threshold function, to separate the particles from the background, is based on the edge detection. Click Auto Edge Detector and wait for seconds. The recipe image with edges overlapped on is shown up. The red line indicates major edge, while green line shows weak edge. Only the major edges are used in application. The weak edges are shown as a reference to adjust the threshold. 1
8 1.2 Edge Tuning The purpose of edge tuning is to maximize the edge signals and minimize the noise. Strong edge: any pixel above the strong edge threshold will be marked as major edge marked as red in color. Weak edge: any pixel between weak edge and strong edge thresholds will be marked as weak edge (green in color). Pixels below weak edges will be considered as the background. Pixel ratio and difference: which provide additional approaches to enhance the signal/noise ratio. When the edge detection is acceptable, click ON/OFF Edge (2) to hide the edge. 1 2
9 1.3 Auto Threshold This function is to separate the particles from the background. Note that this function is based on Auto Edge detection, and the particle analysis is possible only after this step. Image below is after the auto segmentation. 1
10 1.4 Water Shed Water Shed is to separate the particles away from each other. Press Inverse in case particles are not in bright. Specify a number of minimum distance between particles in pixel. Press Water Shed when ready. The process may take about 20 seconds. Image after the water shed is shown below. 1
11 Step II: Process Batch
12 2.1 Run Batch This function is to auto threshold and water shed of all opened images in DigitalMicrograph. It involves steps as described below: (1) Press Save Current Image (2) Click Select Current Image as Recipe (3) Start Run Batch
13 2.2 Process binary image The image after Water Shed may not be perfect for analysis. Additional processing is allowed including 1) connect two particles; 2) divide a particle; and 3) remove edge particles.
14 2.2.1 Connect two particles This function is to merge two particles into a single one. 1) Draw a ROI line between two particles; 2) Click Connect two particles
15 2.2.2 Divide a particle This function is to divide a single particle into two 1) Draw a ROI line through a particle; 2) Click Divide a particle
16 2.2.3 Remove Edge Particles This function is to erase all edge particles.
17 2.3 Analyze particles This function is performed when all images are processed.
18 2.4 Remove small particles and output data 1. You can get rid of particles less than a threshold size. 2. When it is ready, click Output data to save the data to an excel file.
19 2.4 Remove small particles and output data A representative data file is given below.
